If you haven't seen season 3, major spoilers!!
I compiled a list of where all the cues on the first disc can be heard:
01. IN WITH A KABOOM! - 3.01 - A Tale Of Two Cities - The intro scene where we see flight 815 split in half, from the perspective of the Others. Ben tells Ethan and Goodwin to infiltrate the survivors and get ''lists''. We see the Barracks for the first time.
02. MAIN TITLE - 3.01-3.23 - Need I explain?
03. AWED AND SHOCKED - 3.01 - A Tale Of Two Cities - Karl breaks the lock on Sawyer's cage and tells him to escape. After a brief run, Sawyer encounters Juliet who tasers him. Sawyer is then thrown back into his cage.
04. FOOL ME TWICE - 3.02 - The Glass Ballerina - Sayid and Jin wait on shore for the Others to arrive at the Pala Ferry. The Others actally appear on the boat where Sun is. Colleen confronts Sun, who threatens to shoot Colleen if she is not let off the boat. Sun eventually shoots her and Sayid and Jin hear the shots and run toward the boat. A brief gunfight ensues as Sun manages to jump overboard.
05. PAGODA OF SHAME - 3.02 - The Glass Ballerina - Sun is seen at Jae's funeral in a flashback. Her father confronts her and she asks whether he is going to tell Jin about the affair she had with Jae. He tells her that it is not his place to say, and that she should go home to Jin. On the island, Sayid tells Sun and Jin to get ready, as they have a long walk back to their camp.
06. THE ISLAND - 3.03 - Further Instructions - Locke hallucinates in the Sweat Lodge. He has an image of Boone who is escorting him through an airport. We see several familiar faces including Jack, Hurley, Desmond and Ben, one of whom Boone says ''needs saving''.
07. EKO OF THE PAST - 3.05 - The Cost Of Living - Eko, recovering from the polar bear incident, has flashes of Yemi being killed. Suddenly, Yemi appears in Eko's tent and tells him to confess. Sayid, Charlie and Hurley notice Eko's tent is aflame and rescue Eko from the fire. Just as Locke appears and asks Charlie what has happenned, we see that Eko has run off.
08. CHURCH OF EKO'S - 3.05 - The Cost Of Living - In a flashback, Eko is taken back to his brothers church, just after he watched his brother get killed. Eko walks to the alter and picks up a Bible. Inside is a picture of him and his brother.
09. LEGGO MY EKO - 3.05 - The Cost Of Living - Smokey attacks and kills Eko in the jungle while he is searching for ''Yemi''. Locke, Sayid, Desmond, Nikki and Paulo discover Eko's body just as he quietly says to Locke, ''you're next''.
10. ROMANCING THE CAGE - 3.06 - I Do - After Sawyer admits the truth to Kate of how they are not being held on ''their'' island, they make sexytime.
11. UNDER THE KNIFE - 3.06 - I Do - Danny prepares to kill Sawyer as Jack starts the operation on Ben. Jack deliberatly botches the operation and demands that unless Kate and Sawyer are allowed to go free then he'll let Ben die.
12. TEASER TIME - 3.07 - Not In Portland - In a flashback, Juliet injects her sister in her room in Miami. We see Jack telling Kate and Sawyer to run (for a second time). Tom tells Juliet to finish the surgery, but Jack says she won't be able to as she's not a surgeon. Kate and Sawyer manage to get free from Danny and Jason, and Sawyer finally gets to wail on Danny. Juliet tells Ivan to find Danny, and then go after Kate and Sawyer, and if he has to, kill them.
13. HERE TODAY, GONE TO MAUI - 3.07 - Not In Portland - Alex says goodbye to Karl on the boat, Juliet gives Kate the walkie so she can tell Jack the ''story''. Jack makes Kate promise she will never come back for him. Kate and Sawyer (with Karl) start heading back towards ''their'' island.
14. DISTRAUGHT DESMOND - 3.08 - Flashes Before Your Eyes - In a flashback, Desmond sitting in the pub, realises that his ''flash'' has allowed him to see the future. Back on the island (but in another flashback), Desmond wakes up naked, following the hatch implosion. After running through the jungle, he discovers random items from the hatch, including his picture of himself and Penny, and again we see him attacking Charlie after he calls Desmond a coward. Desmond (refering to fate) says that ''You can't change it''.
15. ACHARA, GLAD TO SEE ME? - 3.09 - Stranger In A Strange Land - In a flashback, Jack and Achara also make sexytime. Achara explains that she ''has a gift''.
16. OCEAN'S APART - 3.09 - Stranger In A Strange Land - Sawyer confronts Kate about where they stand, and eventually they then head off to their camp. Isabel leads Jack and some of the Others to a beach where nearby, a boat is moored. She tells Jack what his tattoos mean, but Jack explains what they read is not what they mean. As they head off to the boat, there is a brief shot of Kate and Sawyer walking through the jungle, and Karl sitting in the jungle looking up at the stars. Now night time, the boat has set off and Jack goes and sits next to Juliet.
17. THE LONE HUGO - 3.10 - Tricia Tanaka Is Dead - In a flashback a (thin) Hurley and his father attempt to start the car they have been working on. 18. FETCH YOUR ARM - 3.10 - Tricia Tanaka Is Dead - Charlie explains to Hurley what Desmond had said about seeing him die. Vincent runs out of the jungle with an arm in his mouth and Hurley runs after him back into the jungle. He finally catches up to Vincent, who leads Hurley to the Dharma van.
19. AIN'T TALKIN' 'BOUT NOTHIN' - 3.10 - Tricia Tanaka Is Dead - Kate tells Sawyer that all he has to do is apologise, and they can start off on a clean slate. Sawer says he has nothing to apologise for. They arrive back at their camp and everyone rushes to meet them.

21. CLAIRE-A CULPA - 3.12 - Par Avion - In a flashback, Claire visits her mother who is under life-support in hospital. Claire tells her she is pregant and says she will see her real soon. Back on the island, Charlie reads out the letter Claire has written to the outside world. They attatch the letter to a seagull and it flies away. On the other side of the island, Saiyd, Kate, Locke and Rousseau arrive at the Barracks and see Jack playing football with the Others.
22. A TOUCHING MOMENT - 3.13 - The Man From Tallahassee - Jack is brought to visit Kate in the building she is being held in at the Barracks. He tells her he made a deal with the Others, and they are going to let him go home.
23. SWEET EXPOSE - 3.14 - Expose - After being bitten by one of the Medusa spiders out in the jungle, Nikki buries the bag of diamonds, and then runs toward the camp, and as seen previously, runs into Hurley and Sawyer. How much of the Desmund theme is heard on the two CDs? Maybe I'm thinking of season 4, but I remember it being really good in the Desmund centered episodes. -

Erik, please tell Michael that I love the traveling theme used in "Hollywood and Vines" from season 1, once in season 2 when they carried a stretcher, and then many times in Season 3, disk 2. I love it
I hope he uses it in future episodes and seasons. -
